O filme apresenta o retorno do principal antagonista da série original, Char Aznable, que reaparece após cinco anos na clandestinidade para liderar Neo-Zeon mais uma vez na luta pela independência contra a Federação da Terra. Ainda determinado a fazer a humanidade colonizar totalmente o espaço, ele mobiliza as forças de Neo-Zeon para derrubar o asteroide Luna 4 na sede da Federação,em Lhasa, Tibet. Sob o pretexto de render as forças de Neo-Zeon, ele pretende derrubar também o asteroide Axis na Terra. No entanto, a Federação monta a sua própria força-tarefa anti-insurgente, a Londo Bell, para enfrentá-lo.
