Novos conflitos irrompem após uma geração relativamente pacífica. A fim de acomodar a população crescente, a Federação Terrestre constrói novas colônias espaciais. Porém, a Crossbone Vanguard decide tomar essas colônias para estabelecer seu império extraterrestre. A história de Gundam F91 acompanha o jovem colono Seabook Arno, sua namorada Cecily Fairchild, e os esforços da milícia Crossbone Vanguard, liderada pelo avô de Cecily, Meitzer Ronah, para estabelecer sua aristocracia conhecida como "Cosmo Babylonia". Mantendo a tradição da franquia, o civil Seabook é forçado pelas circunstâncias a pilotar o Gundam F91, projetado por sua mãe, em uma ferrenha luta pela sobrevivência.
