Muitos meses depois de Nanoha se tornar uma Garota Mágica, ela ainda é incapaz de se encontrar pessoalmente com sua nova melhor amiga, Fate Testarossa, que está na Administração do Espaço/Tempo , pela sua associação com o caso da Lost Logia. Eles ainda se comunicam por video-email e esperam ver uma a outra novamente. O encontro delas, não é muito feliz, pois infelizmente, um bando de pessoas que denominam-se "Velka-Type Knights" lutam contra Nanoha. O objetivo delas é preencher as páginas dos Livros das Trevas roubando o poder mágico de qualquer um que consiga encontrá-lo. Nanoha e Fate deverão se unir mais uma vez para interromper os planos deles e salvar o mundo. Continuação do filme Mahou Shoujo Lyrical Nanoha.
