O filme se passa um ano depois dos eventos na série de TV. Depois de passar por uma jornada meticulosa através de várias “Linhas de Mundo” devido à invenção do “D-Mail”, Okabe Rintarou finalmente chegou à linha de mundo de “Steins Gate”, onde nenhum de seus amigos morreram e o futuro dominado pela SERN não existe. No entanto, logo Rintarou começa a sentir os efeitos colaterais de suas viagens através de várias linhas de mundo, e isso leva ao desaparecimento de sua existência. Como apenas Makise Kurisu se lembra dele através de um déjà vu, cabe à ela encontrar uma maneira de trazer Rintarou de volta.
