A história segue Sakura Matou, a irmã mais nova de Rin Tohsaka, que foi adotada pela família Matou quando criança e obrigada a passar por um treinamento torturante para desenvolver seus poderes mágicos. Sakura não deveria se envolver na Guerra do Santo Graal, mas, devido ao seu interesse romântico por Shirou, tudo muda, e uma sombra misteriosa começa uma onda de assassinatos na Cidade de Fuyuki. Shirou forma uma aliança com Rin Tohsaka para impedir a morte de inúmeras pessoas. No entanto, os sentimentos de Shirou por Sakura o levam a desvendar os segredos obscuros que cercam a guerra e as famílias rivais envolvidas.
