Nessa sequencia do primeiro filme, Ash, Misty e Brock continuam explorando a região de Johto, onde precisam resgatar Pikachu depois de Jessie e James tê-lo sequestrado. A busca os leva a um plâto escontido onde Mewtwo tem um lugar secreto para os Pokémon Clones do filme anterior. O vilão Giovanni, líder da Equipe Rocket, está planejando recuperar Mewtwo e continuar seus esforços para criar um exercito de Pókémons bio-projetados. Ajudado por um Meowth relutante, Pikachu, Ash e seus amigos, Mewtwo vai lutar até o final para proteger seu santuário das garras de Giovanni e seus cúmplices.
