O filme se passa poucos anos depois da Grande Guerra, antes dos eventos do jogo. O Imperador morreu e sua posição ficou desocupada sem nenhum herdeiro escolhido, entretanto o mundo parecia estar em paz.Usando o poder de uma substância poderosa conhecida como Aer, as pessoas do planeta Terca Lumireis estão numa era de descobrimento e prosperidade. A forma cristalizada de Aer, conhecida como Apatheias, é considerado uma fonte muito poderosa, e é essencial para a vida humana. Para proteger a cidade de ataques dos monstros, uma larga escala de Apatheia está sendo produzida para criar barreiras em torno da cidade. Um dia numa floresta perto da cidade Shizontania, Yuri Lowell e Flynn Scifo, dois cavaleiros que tinham se juntado há pouco tempo ao Batalhão Nylen. Eles são enviados à uma missão para investigar a anormalidade de Aer na região.
