A história do anime é ambientada no ano de 2202, três anos após o retorno do Yamato do planeta Iscandar. As pessoas da Terra restauraram seu planeta com o Cosmo Reverse System e assinaram um tratado de paz com Garmillas. Além da reconstrução, a Terra desenvolveu uma nova frota de defesa que inclui o state-of-the-art do navio de guerra Andrômeda. A Terra segue um caminho de expansão militar, apesar dos desejos de Starsha Iscandar. O Yamato ajuda a realizar essa chamada paz, mas tem o preço de muitos sacrifícios inestimáveis. A deusa Teresa, que reza pela tranqüilidade no espaço, chama os Yamato para uma nova viagem. A ameaça de Gatlantis está varrendo o universo e se aproximando da Terra.
