Três anos desde o retorno do lendário Space Battleship Yamato, a Terra começou a se reconstruir e fez as pazes com os Gamilans. No entanto, essa recuperação vem com o custo da utilização da tecnologia proibida Wave Motion. Enquanto isso, os notórios ex-membros da tripulação do Yamato, que seguiram caminhos separados, recebem uma mensagem psíquica da misteriosa Deusa Teresa. Ela os exorta a voltar para sua amada nave e viajar para o distante planeta Terezart. A eles é prometido um poder revolucionário para combater a ameaça sem precedentes do implacável Império Gatlantis, que está se aproximando da Terra com todas as intenções menos inocentes. Incapaz de resistir ao seu apelo, a tripulação se reúne e embarca em outra perigosa viagem intergaláctica, que irá testar sua coragem e versatilidade diante de um inimigo ainda maior.
