Anos após a humanidade vencer a batalha contra o Nirvash e Eureka 7, tudo parecia tranquilo, até que, das ruínas das batalhas, surgiu uma outra civilização: humanos de uma Terra paralela. Enquanto as duas humanidades tentam conviver, apesar de grupos extremistas, a ameaça dos scabs continua. Um grupo terrorista descobre uma garota os mesmos poderes de Eureka, e agora cabe a Anemone e à própria Eureka protegê-la para que seus poderes não sejam usados para levar o mundo novamente à beira da destruição, ou além.
