Para salvar a vida de sua irmã mais nova Himari, os irmãos gêmeos Kanba e Shoma Takakura procuram o Penguindrum sob o comando de um misterioso chapéu de pinguim. Enquanto isso, acreditando em seu próprio destino, a estudante do ensino médio Ringo Oginome continua a fazer os eventos escritos em seu diário se tornarem realidade. Ao mesmo tempo, Masako Natsume continua tentando colocar as mãos no diário de Ringo para encontrar orientação para um novo destino. Dez anos se passaram desde que começaram a procurar o Penguindrum e agora Kanba e Shoma, que um dia embarcaram em um trem que mudou seu destino, retornaram por um momento daquele lugar predestinado.
